Just finished applying the WSS June update over WSS SP2 (on Server 2003 R2), and it all worked fine. The only surprise came when after the installation, it asked for a reboot. I wasn't sure to run the wizard before or after that, but I chose to run it after. For some reason, I've never seen anyone mention a reboot in connection with Sharepoint updates.
